Few ways to deal with missles.
1) Use Flaks. Extra damage+Missle Defense
2) Use hull protection modules. Extra tankiness vs projectile type weapons+extra hp.
3) Close combat tactics are preferable as missle have only 25% effectivness in close range. Turtle provide extra hull absorption making it even more effective.

Cannot perform a good numerical test, but actually equipping all my support and defensive whips with kinetics as Flak seems dealing well agains missiles.
Also I put some armor in all my ships, just in cas and for the extra HP.

Conventional wisdom is to use kinetics as flak to shoot down enemy missiles.
However, conventional wisdom is wrong. The proper solution is more missiles! That way, you will use enemies long-range tactics against them and destroy them! Sure, you take some losses, but the trick is having more ships with more missiles to wreak more havoc.

i go to problem head to head i build my hero fleet like a ram. missiles and multiplier and heros perk give me good skills to excalate encounters

I always recommend United Empire because of their versatility and focus on Industry and science. The ability to buy out techs and production with influence makes them the most versitile faction in the game. Their starting tech allows them to get a headstart on industry, which is the most important resource when it comes to snowballing.
